I would like to see the ability to click on a running farm and click Clone to New as an option.
Then I could pick a VPC and clone the farm.
The Farm would get built in be left NOT RUNNING to allow for customizations.

You cannot change VPC is you have at least 1 FarmRole inside the farm (regardless status of the Farm). Reason for this is that a lot of settings depends on VPC like security groups, subnets, ips, etc. So changing VPC will break all Farm Roles.

Let me know if this helps.

It would be nice if Scalr would add matching security groups etc for me as
    it migrates.

Is there any plan to add the ability to kickoff a cloudformation template
or just give you the ability to make a VPC from inside Scalr?

"It would be nice if Scalr would add matching security groups etc for me as
it migrates." - unfortunately, it's not possible for most of the use cases. That's why it was implemented with such limitation.

"Is there any plan to add the ability to kickoff a cloudformation template
or just give you the ability to make a VPC from inside Scalr?" - Possibly. In most of the cases configuring VPC / Networking is a one-time action (per account / region) and some customers doing this manually (and fine with that because it's very rare operation) and some customers have cloudformation template that they're executing via AWS Console to prepare account for usage inside scalr.
